Background
The Shuttle train from Malaysia (Padang Besar) to Hat Yai Thailand has resumed its operation since July 2022, after the pandemic lock down was over. However, there are only 2 shuttle trains running between the borders daily.
Padang Besar (Malaysia) – Hat Yai Thailand
The train departs from Padang Besar to Hat Yai Thailand at 9.55am and 4.40pm (Malaysian time). The fare is RM7 or 50 THB (you can pay with either currency but you need to have the exact change). You can only buy the ticket at the counter on the 1st floor of the Padang Besar train station (detailed location is shown in the video below).

Hat Yai Thailand – Padang Besar (Malaysia)
The train from Hat Yai Thailand departs at 7.30am and 2pm (Thai time). The fare is 50 THB, you can only pay in THB. You can only buy the ticket at the counter of the Hat Yai train station. There is a counter near the platforms stating “For Travel Today” (please watch the video below for more details).

KTM Mobile App
As seats from Kuala Lumpur to Padang Besar are limited and usually full, it is advisable to book your train tickets ahead of time. You could either go to the train station to purchase the ticket or buy it online with the KTM Mobile App.
My tickets were RM105 from Kuala Lumpur train station (not KL Sentral) to Padang Besar and the same for the return ticket.

How to Choose KTM Train Seats
Unless it is Business Class, 50% of the train seats face one direction and 50% face the other. So there is a 50% chance that you may buy a ticket facing the wrong direction and for those who have motion sickness, this may be rather uncomfortable.
